"Crows-Zero 2" continúa la historia del Instituto Suzuran donde terminó en la primera parte. Genji ya es el número uno del instituto, pero eso no significa que todos le respeten de igual forma. Más bien al contrario, desde que venció a Serizawa ha intentado infructuosamente vencer a Rindaman en lugar de estrechar lazos con sus antiguos enemigos, pero todos sus esfuerzos son en balde. Mientras sus amigos se desesperan viéndole estrellarse sin sentido una y otra vez no pueden prever la nueva amenaza que comienza a cernirse sobre todos ellos: el instituto Hosen, enfrentado a Suzuran por un conflicto sangriento ocurrido hace años, tiene un nuevo líder llamado Narumi dispuesto a reabrir esa vieja enemistad para hacer justicia de una vez por todas.
