Von der Insel Madagascar haben die entlaufenen Zoobewohner genug gesehen. Mit einem klapprigen Flugzeug machen sich Zebra Marty, Löwe Alex, Nilpferd Gloria, Giraffe Melman und alle anderen Tiere auf die Heimreise nach New York. Doch dank der Pinguine (not)landen sie stattdessen in Afrika.
Dort steigt der hypochondrische Melman zum Wunderheiler der Giraffen auf. Alex muss lernen, sich als Alphatier zu behaupten. Und auch die anderen Ausflügler erfahren, dass der Kampf ums Überleben in der freien Natur viel härter ist als im heimischen Großstadtdschungel.
