Every 1,000 years, Lar Metal, a huge planet that is home to an advanced civilization, passes close to Earth, bringing chaos and disaster to the smaller planet. The Millennial Queen, a native of Lar Metal, went to earth to observe the passing. The time for Lar Metal's next passing draws near, and the signs are not good. Lar Metal is to pass closest to Earth on September 9, 1999, at 9:09:09 (a reference to GE999) and bring about near-apocalyptic destruction. Time is running out as Professor Amamori struggles to see what can be done to save humanity. Meanwhile, his assistant, Yukino Yayoi, begins a course of her own, one which only she knows. Together with Professor Aramori's nephew, Hajime, she also hopes to save Earth...for though she is the Millennial Queen, she is no longer able to stand idly by and watch her homeworld bring unnecessary destruction.

Siamo nel 1999, quando il Professor Amamori, direttore di un osservatorio scientifico nei pressi di Tokyo, avvista uno strano corpo celeste: dopo alcuni controlli scopre che si tratta di un pianeta, e che la sua orbita lo porta in rotta di collisione con la Terra: l'impatto avverrà il 9 - 9 - 1999 alle ore 9, 9 minuti e 9 secondi. Contemporaneamente un'esplosione distrugge la casa del fratello del professore, uccidendolo insieme alla moglie: l'unico superstite è suo figlio Hajime, che andrà a vivere con suo zio all'Osservatorio di Tsukuba, dove farà amicizia con la segretaria Yayoi Yukino.
Pian piano Hajime si troverà al centro di un intrigo la cui posta in gioco è la salvezza della razza umana, minacciata, oltre che dall'imminente collisione col pianeta Lamethal, anche dalla volontà della regina del pianeta, Queen Millennia, di rendere schiavi i terrestri superstiti. Le parti in gioco sono essenzialmente due, il gruppo fedele a Queen Millennia e i Pirati dei Mille Anni, e in mezzo a loro dovranno muoversi Hajime e lo zio per cercare di salvare l'umanità, ostacolati anche, come avviene quasi sempre nelle opere di Matsumoto, da una classe politica inetta e corrotta. Ma le cose non sempre sono come sembrano, e forse l'ultima speranza dell'umanità e riposta nei sentimenti, piuttosto che nella tecnologia...
