Die vier Freunde aus dem New Yorker Zoo verlassen Madagaskar in einem Flugzeug von Air Pinguin. Mit an Bord sind außer der Crew im Frack auch der Lemurenkönig Julien mit Gefolge und die Schimpansen. Nicht weit hinter dem Ozean gibt es eine Bruchlandung und Löwe Alex fällt alsbald seinen Eltern in die Arme. Denn er ist mit Zebra Marty, Giraffe Melman, Nilpferddame Gloria und den anderen in dem afrikanischen Reservat gelandet, in dem er einst eine glückliche Kindheit verbrachte.





Während die Pinguine alles versuchen, um das Flugzeugwrack wieder flott zu kriegen, machen die vier Freunde zum ersten Mal Bekanntschaft mit Tieren ihrer eigenen Art. Marty wird in eine Zebraherde aufgenommen, Gloria hat einen Verehrer, Melman wird Medizinmann und will ein Geheimnis beichten, während Alex herausfindet, dass Löwen in Afrika gar nicht tanzen.
